1099 help with married filing jointly, what to do?

I only found out this week that i was being paid as an independent contractor. So now i have to figure out how much i have to pay. Also my wife who has a regular job wants to file jointly with me. Is that a bad move? will she just end up getting nothing back to balance off what i need to pay?
